Taking a guess at what actual question you're asking - you can generally run any X programs without any particular restriction.
Though that said, I had to use some obscure Java-based remote support app at a company I worked for, and under EXWM for some reason its windows appeared blank. It was the only thing I ever saw do that though, and it was a POS.

EXWM will intercept keybindings like "C-x" is line-mode, which you may or may not prefer.
You can always hack at it to make it do what you want.

I suppose you mean using something like EXWM?
If so, the biggest limitation would be Emacs hanging. If Emacs is your WM, this could be very inconvenient.
Which is why some of us prefer to use something like a tiling WM instead (personally I like i3, but there are many options) as those are generally much more stable/reliable as a WM. Then you just set it up with your preferred Emacs-y key bindings. Among those who do something like this (including myself) I'm pretty sure using Super ("Win") as a modifier key is often used for WM/OS level things, as there are pretty much no conflicts with the multitude of other Emacs key bindings.
