I do prefer hierarchical notes. For example, I love the way Dendron (https://www.dendron.so/) let people set up their files in "schemas" just using dots. Is there something similar in emacs?

I have a limited understanding of Dendron (when I use VSCode I usually use svsool's notes package), so forgive me if I'm misunderstanding, but aren't Dendron schemas basically just hierarchical tagging? Org offers hierarchical tags, as well as some limited regular expression syntax you can use when defining tags so you don't have to know what tags you'll be using in advance. (I think Dendron does too.) You can combine this with org-roam filetags.
Though if you want a single hierarchy, you might just consider working in core org and use it like a deep traditional outliner. Dendron kind of has to be built with schemas layered on because VSCode is not a natural deep outliner.
Also, you might look into the Hyperbole package as an alternative, which offers another take on deep outlining.

My suggestion is doing so without actually dealing with the storage layer much, witch means: use org-roam, craft notes with org-mode heading and linking hierarchy but do not be much interested in their physical file location.
Change a hierarchy in org-mode is easy, org-attached files follow with links, changing the fs layer means broken links and you will have to change things sooner or later.
Personally I have almost anything in my home org-attached, I keep small fs-level hierarchies like an org-attached directory with all my carrier phone bill, a dir. per year, a strategically named invoice to have them in order, but all of the rest is org-mode. It's a hierarchy actually but a far more flexible one than files and their filenames + eventual sym/hard links.

Just make an index note, i.e. a note in which each node is just a link to another notes:
* python
** [[runtime]]
** [[nonsense]]
You can even have graphs by using org-roam-ui like the one you show in Dendron

I recently discovered [Dendroam](https://github.com/vicrdguez/dendroam). It aims to replicate Dendrons functionality. Sadly the project is inactive for 16 months.
The last week I tried to implement some functionality that isn’t implemented by the package (browsing siblings, “full hierarchy” in org-roam-search).
At the moment I am struggling with the implementation of an “insert-link-to-parent” function. My main problem is the usage of the org-roam-db-query result in lisp.
(I want to automatically link to the parent when creating a child note)
I will share some of my config and experiments later when I am at my workstation.

Thanks! I didn't know that package exists. I found one called Denote (https://protesilaos.com/emacs/denote). It helps with the filenaming scheme, but lacks hierarchy. Still trying to figure out how to do it.
