I don't get it, the anime implies that Deus might have wanted to kill the Knights all along, but why is that? Why did he want only Lain as his worshiper? Or were the Men in Black just wrong about the alliance between Eiri and their employer and the Knights getting doxxed was a blunder?
What was the issue with having the Knights alive after Lain awoke her powers?

Maybe before he had Lain, they were useful in advancing the wired to the point that it connects with reality. Once he had control of Lain, they were useless and had power to influence things, which can threaten any god.

Looking at the symbol, the "Knights" were representative of the Knights Templar / Freemasons.

This.
Eiri used the Knights to create the sphere of influence needed to bring Lain to the wired and to then try to steer her towards Eiri. Once they did that, the Knights were no longer needed and had to be deleted from existence to clean up any loose ends.
Eiri thought he could convince Lain to kill herself.
>It worked in the PS1 game, so clearly it should work in the anime
But, Eiri didn't account for the presence of Alice. The only thing that kept Lain grounded.

They could also be related to Knights of the Lambda Calculus.
